Data from each stage were analyzed using a scan-statistic algorithm [ 28 ] to delineate accessible chromatin regions defined by significantly increased DNaseI cleavage density (see Materials and methods) within which we identified 45,825 highly significant (false discovery rate (FDR) 1%) and reproducible peaks in DNaseI cleavage density characteristic of DHSs (Table 1 ; Table S1 and Figure S1 in Additional file 1 ; Additional file 2 ).
