Since we know that there is a discordance between TruSeq and trio analyses, we recalculated the preceding ratios, with the phase for 108 discordant SNPs assigned from trio analysis, and obtained statistically marginal significance ( P -value = 0.05, by the two sample proportion test) for the difference in values of the ratio: 2.14 and 1.83 for in-phase and out-of-phase SNPs, respectively.
