Discussion In this study, we assembled a streamlined computational network analysis pipeline to investigate the system-level coordinated changes across differentially activated genes rather than simply focusing on differential transcript abundance of individual genes, and to detect subtle processes that are not likely to be revealed by examining a small list of highly significant genes in this host-pathogen interaction.
