Examining the SHAP results, we found that the top 5 features all showed a trend of gradually increasing SHAP values as the value of each feature increased ( Fig. 5D ); briefly, the greater the expression fold difference between the alleles, the greater the difference in methylation frequency of the gene body CHG between that pair of alleles; similar results were obtained between a pair of alleles for the difference in the occupancy by TE in regions 10 kb upstream and 10 kb downstream of the gene ( Fig. 5D ).
