Eddy (2008) introduced a mechanism for estimating E -values from pHMM Forward scores based on a parameterized exponential distribution, and empirical studies in that paper suggest that HMMER3 E -value estimates are reasonably accurate for search against randomly generated sequences, at least in the range of moderately significant scores.
