The underlying reason for this quite significant difference can likely be attributed to the fact that FCS measures the very local proton exchange kinetics, in the very surroundings of individual fluorophores (nanometer scale), while proton pulse measurements monitor the propagation of proton pulses over distances beyond millimeters.
