Replication cohort genotyping, QC and association analysis SNPs determined to have a nominally significant association with a nevirapine hypersensitivity phenotype ( P < 1 × 10 − 5 ) in the discovery cohort were subsequently typed in the replication cohort using either the Sequenom MassArray iPLEX platform (Sequenom Inc., San Diego, CA, USA) or custom TaqMan real-time PCR SNP genotyping assays (Life Technologies, Paisley, UK) according to the manufacturer’s protocols.

Correlation of CDX2 with clinicopathological parameters CDX2 expression was inversely associated with lymph node metastasis (high CDX2 expression was associated with decreased lymph node metastasis (RR=1.52, 95% CI: 1.29-1.79, P<0.00001) ( Figure 5 ) however, CDX2 expression was significantly higher in poorly differentiated gastric cancers (RR=1.52, 1.52; and significantly higher in well-differentiated and latent gastric cancers marginal significance compared with 95% CI: 1.22-1.87, P<0.00001) ( Figure 6 ) was observed (RR =0.82, 95%).CI =0.67-1.01, P=0.07) ( Figure 8 ).

Analysis of the microarray data revealed that there was indeed a single, highly significant ( p < 10 −5 ) chromosomal cluster of genes negatively regulated by VHL-1 in a HIF-1–independent manner and that in total this cluster extended over 110 kb to include F56A4.9, Y45G12C.9, Y45G12C.12, and Y45G12C.2 in addition to the six genes validated by RNase protection assay.

The mean synonymous site nucleotide diversity ( π syn ) for X-linked genes (Tables 1 and 2 ; Additional file 1 : Table S4) is 0.00017, versus 0.0018 for all autosomal genes identified; the mean estimated nucleotide diversity for all sites ( π ) is 0.00038 for the X-linked region, again much lower than values for the autosomal region or PAR (0.0017 and 0.0020, respectively, which do not differ significantly (Wilcoxon rank sum P = 0.12), while the difference from the X-linked region is highly significant ( P < 1 × 10 −5 ) for both regions).
