Both 2361.8560 m/z and 2528.8833 m/z remained highly significant ( p = 6.57 × 10 −5 and 1.1 × 10 −5 , respectively) indicating that loss of these structures is associated with loss of gland differentiation in early stage PCa.
Several of the genes that showed RpoN-dependent expression in root nodules also contained a highly significant ( p -value ≤ 6.58 × 10 −5 ) RpoN binding sequence in their promoter region: the promoter of Bphy_0256, coding for nitrogen regulatory protein P-II ( glnB1 ), which is localized upstream of the ammonium transporter gene ( amtB ) ( Figure 3 A, Table 3 ); the promoter of the glutamine synthetase encoding gene (Bphy_1481, glnA ); followed by two genes of the 2CRS NtrBC ( Figure 3 B), which were also present among the 322 top down-regulated genes.
The divergence within each group is not statistically significant (divergence within CQS subsets Wilcoxon test, P = 0.35- Figure 2 C; within CQR subsets Wilcoxon test, P = 0.43- Figure 2 D), while the divergence between the groups is highly significant (Wilcoxon test P = 6.61 × 10 −5 , Figure 2 A and B).
We therefore re-analyzed the genome-wide expression profiles (Gene Expression Omnibus accession number GSE21260 ) of several different uninfected KC cultures and hrHPV+ KC cultures reported previously [10] by Ingenuity Pathways Analysis (IPA) and found a highly significant enrichment of genes belonging to the protein ubiquitination pathway ( Table S1 ; p = 6.69×10 −5 ).

explains 13.67% of variation in , the spread of the early rings, and is highly significant (p = 0.000068) while explains more variability at 19.01% but was much less significant (p = 0.0593).
p -values were Bonferroni-adjusted for multiple comparisons, with associations deemed potentially causal at p < 0.05 and highly significant at p < 6.8 × 10 −5 .
