A total of 19 HLA alleles had nominally significant maternal and/or fetal effects on BW ( P <0.05; Supplementary Table S7 , available as Supplementary data at IJE online); 13 of the 19 alleles had evidence for a maternal effect only, four alleles primarily had evidence for a fetal effect only and two alleles had evidence of both.

The sentinel variant rs62040020, which resided within an intron of Jupiter microtubule associated homolog 2 ( JPT2 ) on chromosome 16 (effect allele frequency (EAF)=10.6%), was measured in all six studies with a high imputation quality (r 2 >0.88 across all six studies) and was nominally significant (p<0.05) in four of the six studies ( supplementary table 2 and figure 4 ).

Results A total of 214 SNPs from the PIP2 hydrolysis pathway had nominally significant ( P < 0.05) POE on T2D, among which rs199684931 (RR m /RR p = 0.28, P interaction = 0.03), rs4750491 (RR m /RR p = 4.67, P interaction = 0.04), rs1090705 (RR m /RR p = 0.21, P interaction = 0.04), rs9663645 (RR m /RR p = 4.75, P interaction = 0.04), and rs200488869 (RR m /RR p = 4.75, P interaction = 0.04) from PRKCQ exhibited POE–BMI interactions.

However, we also observed nominally significant ( p < 0.05 uncorrected) positive associations between 5-HI and the left and right frontal poles, left insula, right caudal-middle frontal, right lateral orbitofrontal, and right lingual areas in patients with schizophrenia ( p = 0.03–0.004), whereas the right lateral occipital region had a nominally negative association with 5-HI ( p = 0.05) (Supplementary Table 4 ).

This revealed one additional independent signal (rs4786811 on chromosome 16p13.3) at a significance threshold of P <10 –5 that hadbothanacceptable clusterplotand also support from a closely correlated SNP. The clusterplots for these SNPs can be found in the online supplement, as can a list of all SNPs (online Table DS2) showing nominally significant association ( P <0.05).

All 18 metabolomic associations reported in the main analysis remained nominally significant after adjusting for diet quality and energy intake ( p < 0.05) (Additional file 1 : Table S3), and 10 metabolomic associations remained significant after multiple testing correction, including 1-docosahexaenoyl-GPC (22:6)*, pyridoxate, uridine and DHA metabolites later on used in the downstream epigenome-wide association analysis.

These 25 marks were tested for association with prostate cancer, and nominally significant associations (p < 0.05) with aggressive prostate cancer were found for all 9 marks near VTRNA2-1 (Table 1 ), with most remaining nominally significant after dichotomising (Supplementary Table 2), (as previously reported, based on the same datasets [ 5 ]).
